When I use the chop cup, it makes one heck of a thud when I have to put it down to drop the ball. I'm trying to make a custom top for the table.

Any thoughts on how to soundproof the top of this table to reduce the noise of the cup?

Some Chop Cup balls are actually adjustable, so that they dislodge with controllably greater or lesser degrees of “thud”-ness.

Rings N Things is the standard go-to source for adjustable-strength Chopped balls: https://www.rnt2.com/

It's not so much the amount of strength given to the cup when dislodging the ball. It's the hollow nature of the box table, which makes the moves very loud.

Make the box less hollow? Studios do soundproofing by installing absorbent acoustic foam surfaces at 45 degree angles to break up sound wave reflections. Even a pillow stuffed inside might improve things greatly. Or egg cartons glued to the interior surfaces. Irregularity helps. Smooth is bad (noisy — sound wave “bouncy”).

Perhaps use a close up pad on top of the box.

And maybe line the inside of the box with carpet?

There are a number of approaches to this. First, pad the top of the table. Make sure that the padding is very soft. Second, when you put the cup down on the table, put it down at an angle, so the front edge of the cup hits the table before the back edge does. This causes the ball to roll down the inside of the cup.

I just watched Doc Docherty lecture on Penguin magic. He does chop cup on the street. He uses wand to dislodge the ball. Puts cup down, lifts it to show it s empty, then hits top of cup with wand hard enough to dislodge ball.

That works if you have the right combination of cup, ball and working surface. However, if you have certain types of cups, you can actually dislodge the gaff if you hit the bottom of the cup too hard.

Use a leather chop cup, perhaps.
